In relation to this thread
I'd like to take this opportunity to ask another question since it's closesely related.
I have a similar program, but mine requires it to be in the physical folder (which is weird in the first place)
I create a folder in the program's base and copy the file I want to clean it up afterwards.
However, it won't delete the physical folder, even though the isolation is set to Merged.
Attached is what I have thus far.

Below is a clarification of our support statement regarding applications virtualized with a 3rd party sequencer used in conjunction with Microsoft Application Virtualization (App-V): Microsoft Application Virtualization allows for the usage of applications sequenced by 3rd party sequencing products in App-V environments and Microsoft will provide support for App-V environments that contain these application packages related to all App-V client and server operational issues with the following exceptions: • Microsoft's App-V Support team will ask you to contact the 3rd party application vendor for support relating to issues with the actual sequencing process of an application with the 3rd party product. • Microsoft's App-V Support team will not support issues relating to how an application behaves inside the virtualized environment when sequenced using a 3rd party product. Microsoft App-V Support team refers to this issue as a virtualization or an "application not functioning as expected" issue. When these specific issues arise, we will require either cross-collaborative engagement with the sequencing vendor or that the virtualization issue be reproduced with the actual App-V sequencer. This may require that the customer re-sequence the application using the Microsoft App-V sequencer. It is important to understand that this would be viewed as a troubleshooting step and not necessarily a solution, however further engagement with the 3rd-party sequencing vendor would be needed for collaborative purposes and to further troubleshoot the issue. That kind of integration to the OS is normally not something ThinApp will provide automatically for you. I have no knowledge of this application but depending on how it makes this integration it will still be possible to have it even with the ThinApped version. Sometimes all that is needed is to place an Entry Point in the Start menu – Startup folder. Sometimes you will have to add keyboard shortcuts to the shortcut we create when you register the package. And sometimes is it just not possible to make it work. Application Virtualization is about protecting the OS from being polluted with physical installation so we can simply not add everything to the OS.
One thing that almost every time works is to launch a locally present application inside the virtual environment of your package but this means you must always run it in this way to have the functionality, making this not always a valid solution.

Is it possible to ThinApp Cygwin in general? I am having issues with this app not being able to autologon with a message:

That is the license server we used for Thinstall version 2. This was way way back in the days before mankind.
This server is shutdown and Thinstall version 2 is not supported any more, if I remember this correctly. I think you need to discuss with you local Vmware contact howto buy an uppgrade to ThinApp 4.5.

I tried the VS2010 version in ThinApp and there were a number of
files that I use that were missing such as depends.exe, vsvars.bat, and all the
include/lib directories. None of the Visual Studio environment variables were
set either such as VS90COMNTOOLS.
And another question
Another problem with the VS2010 installation is
that since it didn't modify the registry, the autoconf tool 'cmake' did not
recognize its existence and therefor would not let me generate a solution for
that platform.

Whats weird, is I logged in via Administrator to the local server, installed Firefox 3.6.3 and Adobe Flash, gave the firefox folder read and execute only to the users group the test user belongs in within AD, logged in as them and opened up the local install of firefox and everything works fine. Plus I know for a fact users data is getting mapped to the windows 2k8 profile server because when I delete the firefox folders from the users profile folders on the profile server and re-launch firefox, it asks to import bookmarks and what not, which it didnt do the first time I launched it after locally installing it. So this means it has something to do with ThinApp and it not being able to do something it needs to do. I did ThinApp fireox from a clean windows XP machine, and I also tried ThinApping it from a Windows 2K8 server and still the same issues.
